Just looking at it briefly, the second link which is a .exe is a self
extracting executable (with the script set to execute upon unzipple I
presume) which contains all the patch executables. ~25 megs

Also I was going to point out, you stated in the code 
"Your computer may restart after installing some of these patches, you
may need to run this application again."

Have you looked into the /norestart option?

I'm pretty sure all those patches could be installed at once (i.e. no
dependencies).

I've got a VBS script that I've written that searches for all of the
major hotfixes and installs those that are missing.  The VBS by itself
is available at http://www.radford.edu/~jboyd3/up2date.vbs
The SFX EXE is available at http://www.radford.edu/~jboyd3/up2date.exe.
This has all of the updates included and will extract everything to a
temporary directory, run the VBS script, and install any necessary
hotfixes.  It will also reboot the machine if it installs any hotfixes
and inform the user to run the program again.  Let me know if you have
any questions/comments/improvements.

Well this is all over the phone support at the moment and he is saying
it is there.  

We did ANOTHER reboot and this time he passed this hotfix but is failing
a different one.  Strange behavior but we will eventually get it online.

You say you have manually installed the update, and have verified that
the registry key exists

HKLM\Software\Microsoft\Updates\Windows XP\SP3\kb891781\Filelist

Yet it's still not letting you pass the requirement?  

If the registry key exists, that is the only check that CCA is looking
for.  If the key is there, and CCA is still failing, there is some other
problem here.

Doublecheck that the registry key is still there, if it is, I don't know
what to tell you.
